Characters introduced in Season 1
Aldo Burrows
Aldo is the father of Lincoln Burrows and Michael Scofield, and the grandfather of L. J. Burrows. He spent much of his life in the employ of a secret organization known as "The Company". Due to his commitments to the Company, he was forced to abandon his family when Lincoln was still a child and before Michael was born (which is why Michael has his mother's last name). After leaving the Company, he began actively working against it with various individuals both inside and outside the government. He became one of the main catalysts for the events of the series, including Lincoln's death sentence. Aldo later saved Lincoln's life when he was about to be murdered by Kellerman, although Lincoln was resentful of his father after finding out the truth about his past. In season 2, Aldo arranges to have Lincoln and L.J. saved from the police and also reunites with Michael, before being shot and killed by Agent Mahone. He was buried by his sons after dying in Michael's arms. His death promts the brothers to stay in the U.S. and fight against The Company.
In an interview featured in one of the Prison Break magazine, Denison mentions that he felt as if that he might make a return in a flashback or some other kind of reappearance in the future because of the way he was given his final goodbye from the producers.

- Portrayed by: Daniel Allar
- Appearances: 1x17, 1x19, 2x13, 2x14
Avocado was introduced to the series as an obese Latino inmate who was assigned as Tweener's cellmate by Bellick. This is why Michael, who had sneaked out of his cell, managed to hide from Mack even though he burned himself on a red-hot bar. When Michael and seven other convicts escaped from Fox River, Mack joined the team of correctional officers that tried to recapture them. He does not appear in season 2, but is presumably still employed at Fox River.

After his cousin's incarceration, it became relatively easy to create tension between Sucre and his girlfriend. Eventually, Hector succeeded in separating the two and in starting a relationship of his own with Maricruz. In episode "Cute Poison", Hector visited his cousin to tell Sucre that Maricruz was no longer with him. In season 2, Hector was engaged to be married with Maricruz in Las Vegas, Nevada; but when Sucre showed up at the wedding, she called it off. He finds her travel itinerary and yells that she is taking their honeymoon trip without him, but paid for with his money.

The relationship between her and Reynolds is one of mutual dislike, which also includes Reynolds' henchman Paul Kellerman. Brinker is openly condescending towards Reynolds, viewing her as merely a pawn to achieve Company interests. She was privy to The Company's true intentions behind the framing of Lincoln Burrows, and continued to pull Reynolds' strings throughout the first season, including how to vote on the environmental bill. Later, she delighted in humiliating Reynolds by informing her of The Company's decision to pull all support to her campaign, only to have Reynolds turn the tables on her by secretly murdering the president, assuming the presidency for herself. Brinker has not been seen since.

However, Falzone and the other mobsters began pressuring Abruzzi to locate the witness Otto Fibonacci before the trial that will incriminate them all. Falzone threatened the lives if Abruzzi's children if he would not find Fibonacci. Later he again tried to motivate Abruzzi, now by taking his privileges from him and instead promoting Abruzzi's second-in-command Gus to the top of the prison hierarchy. Falzone was later tricked by Michael Scofield and Abruzzi to go to Canada to find Fibonacci, but Michael had tipped off the police and Falzone and his men were arrested.
Otto Fibonacci
Otto Fibonacci was the manager at a warehouse which happened to be run by the mob. He witnessed the mob boss John Abruzzi humiliating two kneeling men and order his thugs to kill them. Fibonacci's testimony led to Abruzzi's conviction and incarceration. Fibonacci later entered the Witness Protection Program and went into hiding in Topeka, Kansas. He is shown to be the constant source of frustration for Abruzzi as Falzone continuously pressures him to find Fibonacci's hideout from Michael Scofield, who had tracked down Fibonacci. In the second season, although the character never appears, Agent Mahone uses Fibonacci as a bait for Abruzzi's capture.
Gus Fiorello
Gus Fiorello was Abruzzi's cellmate and right-hand man at Fox River State Penitentiary who frequently accompanied the mob boss. Fellow mobster Philly Falzone promoted him for a short period in "Sleight of Hand" in order to pressure Abruzzi to locate the hated Otto Fibonacci. After taking Abruzzi's power in the prison from him, Abruzzi took his revenge by grinding a broken lightbulb into his eye. T-Bag molested him and beat him to a pulp before dragging him into the cell of Michael Scofield. There, the wounded Bobby accidentally exposed a hole hidden behind the cell's toilet. As a result, he was taken hostage and used as "leverage" for negotiations between the inmates and the authorities. Despite appeals from Michael and threats from Abruzzi, T-Bag stabbed and killed Bob before pushing him off a tier onto the floor below. Aryan gang member Trokey was falsely accused of his murder.

Following the Fox River Eight escape, Stolte remained at he prison reporting to Warden Pope. He also advised Pope to contact the Governor. Stolte reappears in season 2 when Bellick becomes incarcerated at Fox River, and Stolte warns the former captain to expect a vigilante punishment from the inmates.
Quinn
Quinn was an agent from "The Company", put in charge of supervising Agents Kellerman and Hale. Seemingly mildly-mannered, friendly and somewhat bumbling, Quinn is actually observant, very intelligent, and ruthless. We first saw this when he suddenly brutally broke some of Kellerman's fingers, and when he murdered Veronica's ex-fiancé. Quinn also seemed to have intimate knowledge of medical procedures and of human anatomy. His attempt to obtain information from Nick, Veronica and LJ fails, however, and Quinn ends up at the bottom of a well. He calls agents Kellerman and Hale, though they mearly respond by pulling a cover over the well and leaving him there to die. Before dying, Quinn scratched the names KELLERMAN and O. KRAVECKI into the wall, giving LJ a clue to find Kellerman.

The two former friends later fought in the kitchen when C-Note stole peroxide. After being blinded by peroxide and brutally beaten by C-Note, Trumpets issued a death mark on his head. It was only his escape that same night that saved C-Note from certain death. Michael later called for Nika's assistance again; this time to steal a key that was crucial in the escape plan. Although she was reluctant, she agreed. After Michael and his brother Lincoln escaped from prison, Nika provided them with shelter and transportation.
